Yes 6 years, I really love the Freeter idea. One customizable place for everything needed at work it's for me a great tool.
Maybe a workaround could be the ability to open the widget itself in a child window. In this way, the behaviour as you mentioned would be preserved but if the user needs to have also the widget visible with different z-index can use this feature.

I'm a Freeter lover since 2018.
I'm using it as a dashboard for my job, we are using the Microsoft 365 suite. In the same workflow I have outlook, onedrive, teams and the ToDo app. When I open a file, let's say a Word document from the onedrive webview, it opens a new window that can never go behind the Freeter main window. Is it an expected behavior?
From time to time I have to check the mails or messages, or copy paste text from mail to that word document and it would be nice to let the Freeter main window come on top.
